My last idea psonice:
Try if it is possible to have half intensity blinking. So, not 0, 1, 0, 1 blinking, but 0.5, 1, 0.5 blinking.
This way you could have a continuous tracking with the movement prediction, but also automatic pen assignment and automatic re-tracking when some focus is lost.
